The Conference of NGOs is governed by its triennial General Assembly, made up of representatives from its member organizations. The General Assembly elects an individual as President and 20 member organizations to serve as CONGO's Board. The Board oversees the work of the Conference between sessions of the General Assembly, while the President is responsible for managing the day-to-day affairs of the Conference.

The Board appoints from among its members a First Vice-President, and a Vice-President in Vienna, who serves in a personal capacity and is located in a different region from the President. Generally the President is located either in New York or Geneva, with the location alternating every three years, and the First Vice-President resides in the other location. The Board further appoints from among its members up to two organizations to serve as Vice-Presidents, and two others to serve as Secretary and Treasurer. The Board usually meets twice annually in Geneva or New York but may meet elsewhere. Other than the President and Vice-President, all elected Officers and Members of the Board serve in an organizational rather than a personal capacity.

CONGO's activities are coordinated by three offices in Geneva, New York and Vienna, with the bulk of the work carried out the President's Office in Geneva.
